Look into your config file and make sure that there is no duplicated setting for the merge tool two or more rows for merge. If you do not see a duplicated config row you could use git config --list to list all settings in all config files local, global, system and edit those config files to remove duplicated entries — R Yoda. I don't believe you can restrict to this level, it's content within a folder - which includes other folders. Do check that you don't have the same users in a duplicate group that gives less privileges. I am flying blind here no server to check my recommendation , but in the folder permissions you should be able to find a check box that says [x] apply to folders or sub-folders and make sure that is not selected.
That way only the files in that folder get the permission for modifying without it applying to the contents of any sub-folder. If you have some files in that folder that you do NOT want to allow modify on, you can allow MODIFY at the folder level and tell each file you want to exempt to not inherit permissions from the folder - or you could give permissions to each file individually.
